I want to cut my hair only the top with a #3 (btw, I get a low fade with #0 and #1 on the sides). What I want to know is that I have always cut my hair on top with scissors, is cutting it with the machine going to make it grow different?

I haven't the slightest idea as to what kind of a machine you use...but I have used a "Flo-bee" for over ten years...it works...I think you can do anything with it.
